Some 6.9 remain installed - is this normal?

Oh, I see. Somehow you have both old and new versions installed. If you don't 
have /usr/X11R6 -> /usr/local symlink yet, you can just remove the old 
versions of imake, xorg-clients, xorg-documents and xorg-font-encodings.
If symlink is already in place, I'm afraid you'll have to remove the old 
versions and reinstall the new ones (as the files will get removed upon 
removing old versions). But if I'm not mistaken there are packages ready to 
help out with reinstalling.
