Hmm... No problem here:

checking for X... libraries /usr/X11R6/lib, headers /usr/X11R6/include
checking for IceConnectionNumber in -lICE... yes
checking for libXext... yes

What does report `ldconfig -r | grep Xext' ?
(should be -lXext.6 => /usr/X11R6/lib/libXext.so.6)

and `pkg_info -W /usr/X11R6/lib/libXext.so.6' ?
(should be /usr/X11R6/lib/libXext.so.6 was installed by package
XFree86-libraries-4.3.0_6)

Perhaps should you reinstall XFree86-libraries.
