I've filed a GNOME bugzilla bug for this:

  Bug 322867: FreeBSD 6, Gnome 2.12.1, Xemacs 21.4 spews BadWindow events

I've also reported it to the xemacs folk using M-x report-xemacs-bug.

I'll report back if I learn anything useful.
