I'm not sure I understand what you're saying.
It sounds like the boot problem (not recognizing the scsi controller)
is unrelated to the sata controller.

Add in the sata controller and the system which boots (2940) no
longer will; the newer controller (29160) presumably doesn't boot
because it never was recognized in the first place.

Can you look at what bios reports for pci bus assignments?
I'm wondering whether there are irq conflicts in the 29160 case
which aren't there in the 2940 case.  Are there differences in
the bios pci bus assignments when the sata controller is present,
other than the addition of the sata controller itself?
