To be sure I understand your use case: you want to have a working area
larger than the displayed area, and to reach the hidden content, you
move the cursor against the screen border and the displayed area shifts.
Is this right?

If I'm correct, I believe you can achieve this by using xrandr
(x11/xrandr) and its --panning option. xrandr(1) allows to change the
configuration at runtime; no need to modify your xorg.conf file.

Of course, that doesn't explain why your current configuration doesn't
work anymore with the newer X.Org server...
