What is in your xorg.conf in both cases? Is the agp kernel module loaded?

That just appear that way, I think. There have been changes between Xorg 1.4
and 1.6. The ATI wrapper driver (in 1.6.x at least) detects the hardware, and loads
the appropriate driver, be it radeon, r128 or mach64.
