mergebase script failing

I am a newbie at building X11 on freeBSD6.2 machine.  I got to the point 
that the  sh /usr/ports/Tools/scripts/mergebase.sh script fails.

Here is the output that I am not quite sure how to circumvent.  I am not 
quite sure what to do with the files in "/usr/X11R6"

Files that exist both in /usr/local and /usr/X11R6 have been found as 
shown above. Merging will not continue.
While some such files are safe to remove as they will be regenerated 
(like /usr/X11R6/man/whatis), some you might want to move away somewhere 
safe, and some might point to conflicts in ports.
For this script to continue, you need to either move these files away 
from /usr/X11R6 or delete them. If you don't know what to do about a 
particular file, ask on x11 at FreeBSD.org mailing list.
The list is saved in /tmp/mergebase.zCGKjqcc.

/usr/X11R6 exists, but it is not a symlink. Installation cannot proceed.
This looks like an incompletely removed old version of X.  In the 
current version, /usr/X11R6 must be a symlink if it exists at all.Please 
read /usr/ports/UPDATING (entry of 20070519) for the procedure to 
upgrade X.org related ports.*** Error code 1

Stop in /usr/ports/x11/xorg-libraries.
*** Error code 1

Stop in /usr/ports/x11-toolkits/open-motif.
*** Error code 1

Stop in /usr/ports/java/jdk15.
*** Error code 1

Stop in /usr/ports/java/jdk15.
