Losing internal keyboard after disconnection external one

Is this problem only present in X, or does it also appear
when you are in text mode?

Does your kernel configuration include kbdmux?

What's strange about the system messages: "at uhub1, port 3, addr 1
(disconnected)" is appearing twice...
