It should be:

user_pref("network.protocol-handler.app.mailto", 
"/usr/X11R6/bin/thunderbird");

in ~/.mozilla/firefox/profilename/prefs.js

Or enter "about:config" in the Firefox address bar and search for 
"mailto". Then double click "network.protocol-handler.app.mailto" to set it.
