how to configure Xorg to run at 1280x1024

Try putting something like this:
Option "PreferredMode" "1280x1024"
in Section "Monitor".
What do you mean by "messes things up" with the modified Screen Section? Do 
you get errors? Do note that you can't have more than one Screen section with 
same Identifier string.
