freebsd-update causes inconveniences

Just to be sure: do you actually have a FreeBSD source tree installed? (In
which case /usr/src contains (a lot) more than just crypto/.)

If so, it does sound like a bug to me. If not, remove src from the
Components line in /etc/freebsd-update.conf.
