Should /usr/bin/perl be a link to /usr/local/bin/perl ?

That's already there. A least on all my FreeBSD machines (9.0, 9.1,
9-STABLE, 10-CURRENT). I believe that's the default for the perl ports and
you have to manually uncheck that option when building the port to break
things.
