Just as Kurt suggests, the problem was with the database.

We downloaded the database from a local mirror first:

DatabaseMirror db.northeu.clamav.net
DatabaseMirror database.clamav.net


removing the northeu one and restarting freshclam helped. Clamav use a CDN so
mirrors are not used anymore, apparently.
