Yes, I think I know what happens. Here is a dependency tracking of Transkode :

multimedia/transkode -> RUN_DEPENDS= audio/amarok -> audio/libtunepimp ->
audio/libmpcdec
multimedia/transkode -> LIB_DEPENDS= audio/musepack

which unfortunately leads to a CONFLICT (see 
http://www.freebsd.org/cgi/cvsweb.cgi/ports/audio/musepack/Makefile#rev1.11).
