Go to ~/.gnome2/epiphany/mozilla/epiphany

In there will be a numbered file such as 51165513.s.  Edit that file
with Epiphany shutdown.  Find the site from which you wish to save
passwords, and delete its URL.  Then save the file, and you're set.
