gnome-theme-manager seems to be strange behavior at the first time run on 
me too. It was hard to catch or figure how to catch it. It's random, 
sometime it would hang and eat CPU but after first or second time run on 
the fresh user account then it just runs fine forever. Sometime, it just 
run fine at the first time or second on the fresh user account.

Anyway, as for the slowness, try to clear out the personal directory like 
~/.gconf*, ~/.gnome* and etc. Since, it runs fine in your different user 
account(s).
