I think it will not boot. freebsd-boot partition should be smaller than 545kb.

Perhaps you are right. You can enable G_T_TOPOLOGY debug printfs via
kern.geom.debugflags=1. This can help to see what happens.

Also, can you show `gpart list` and `gpart show` output?
