 I have sent ports/89893 with an update to eclipse-cdt that contains the 
 native libraries we were missing. Please give it a try and see if it 
 resolves this problem. However, I am not so sure any more that this is 
 it. I think that there is a better chance of avoiding this issue if you 
 use one of the two ways mentioned in the freebsd-java list to fix the 
 libz issue:
