I think the popups are less distracting.  We've experimented with
things like linking to the glossary, and the New York Times took it to
the extreme for years with a weird javascript send-to-dictionary for
any selected text, and I think it is a net loss personally.  Subtle
pop up definition for first occurrence of each acronym per chapter is
the best of both worlds I think.
