problem on usb boot from mini itx

There is something called USB BIOS legacy support, which is running until we 
switch some bits on the USB hardware. If I were to guess I think that is 
where the problem might be according to what you are writing.

No, when the kernel is loaded. The loader is using the BIOS USB driver.
