I usually put such modifications into src/etc/rc.d/. This way I can
carry them as a local diff, and avoid some pain when update time comes.

Having _certain_ dirs (like rc.d/ defaults/ ) installed by make world
would suit me rather well (I daresay this sentiment is not universal).
