OK, there are many different problems here.

The first one is that java/eclipse fails in the cluster. The error is "Too many
open files" so it seems a problem with resource exhaustion.

The problem here, seems to be one of configuration. Right as you said, the
problem is with jgit when it tries to create a file in the $HOME directory.

I can still build this port correctly in my machine, could the OP answer to the
question of what poudriere version is he using?
