I'm closing this because the reporter themselves noted that the patches "just
complicate things" and suggested to ignore them. Additionally, the fix belongs
in the pkg source code rather than as a port patch - the periodic script is
shipped by pkg itself. If  this is still an issue, please report it upstream at
https://github.com freebsd/pkg so the fix can land in the proper place.

Also pkg has several updates since then and the issue is very likely already
fixed.
