A looked at the code a bit and the problem is still unclear to me. My gut
feeling is that there is an off-by-one error somewhere in the vt handling
within LightDM itself. It turned out, that it doesn't rely on ConsoleKit to
manage vts, but does it on its own. ConsoleKit is only used to create and
lock/unlock sessions.

Back to your original question, what makes you think the ConsoleKit closes the
descriptor? You can inspect ConsoleKit's descriptor table with the lsof
command.
