Finally(!) had a chance to test; the change fixes the problem:
before/after:

freebeast(15.0-P)[4] sudo -E etcupdate -n -B
Password:
Failed to build new tree.
freebeast(15.0-P)[5] sudo -E etcupdate -n -B
freebeast(15.0-P)[6]
