It is completely backward. You removed hundreds of fonts that people were actually using just because you didn't understand how the port works. The reason why this port had a RUN_DEPENDS on gentium-basic is that its source tarball includes a copy of gentium-basic, and it was deemed preferable to depend on the existing port than to have two ports install the same font. Now that there is no longer a separate gentium-basic port, you should just remove the dependency and the exclusion and update the plist. It would be even better to update the port to a newer version (it's several years out of date), but I realize that may require more work than you're willing to put in and that's ok.
