You have to report it to the maintainer (kde@).
That means it is a hidden/potential dependency.
I did my best to check all dependent ports via "git grep".
It is not caught because it does not list protobuf in the Makefile.

% cd /usr/ports/astro/marble/
% make run-depends-list | grep protobuf | wc -l
       0
