Check the value of local_startup in /etc/{defaults/,}rc.conf.

In 6.3, I believe the default was

	/usr/local/etc/rc.d /usr/X11R6/etc/rc.d

but you may find that /usr/X11R6 has become a symlink to /usr/local
(after upgrading X11).

If it is, you can avoid the problem by placing

local_startup="/usr/local/etc/rc.d"

in /etc/rc.conf.
