I couldn't see anything that would cause your problem. It almost sounds
like your /etc/fstab entries and your HD fs structure is different. I
also don't have any systems that use scsi anymore and wouldn't know how
the kernel affects scsi boots.
Some times you have to take little steps in going from GENERIC to a
custom kernel. Then, when you make a mistake, you can back out the
error easily.
