I had this problem some weeks ago.
Try to turn off gdm by
# /usr/X11R6/etc/rc.d/gdm.sh stop
and start your gnome-session manually.
I could see error messages about some missing gnome libs then.
If this is the case on your system, too, you will know something
went wrong with your gnome upgrade. You can fix it yourself or
ask for advice on freebsd-gnome list.
