I have not seen any problems like this on my system.

Can you please tell us a bit more about your environment?
What is the contents of /etc/make.conf?
What is mounted at /arc/src/...
Is there a symlink at /use/ports pointing to your ports directory (not necessary, just curious).
What version of FreeBSD are you using?
Are your port tools up to date (e.g. What version of synth are you using)?
Anything else unusual about your setup?

Regards,
Ben
