The error first showed up right after I ran
cvsup -gr 1 cvsfile
where cvsfile contained
*default base=/usr
*default date=2004.10.23.08.00.00
*default delete use-rel-suffix
*default host=cvsup10.freebsd.org
*default prefix=/usr
*default release=cvs
*default tag=.
ports-all
which deleted the /usr/ports/devel/ruby-flex_rb directory.

Looks to me like the devel/ruby-cvs port needs to be updated or the
ruby-flex_rb removal needs to be rolled back.
