Please restart ntpd with drift file, wait an hour then post its contents.

Can you reboot the system and drop to loader prompt at boot time? If yes, do at
loader prompt:

set hw.pci.enable_msi=0
boot

Then repeat your tests to see if it gets better with MSI disabled.
