This has been discussed on src. Most likely you have generated a
ports/INDEX file yourself, whose md5 does not match the md5 of the INDEX
file that shall be deleted (ctm "FR" command). Hence ctm refuses to
delete it and stops.

I have solved this with "ctm -x INDEX".
